Do you actually feel you need a filter there at all?
At best located as it is in the suction line they can provide only a "strainer" function, filtering out just large bits of debris that with a decent level of "house-keeping" ought not get there in the first place. They certainly will not stop a whole load of mirco contamination.

We have an on board pump. The 40 litre aquaroll feeds the inlet pipe which has whale aqua smart WE 3000 filter. Never had any problems with fit. If I remove the filter the inlet pipe tends to curl up stopping it sucking water from the aquaroll lower level.
What model of filter and aquaroll are you using ?

Are they both 40 litre aquarolls?
So you have an onboard pump?
Yes you can put a mesh or stocking or muslin on the end but you will also need a weight to keep the inlet pipe at the bottom of the aquaroll.
The carbon filter does filter out a lot of nasties so I'd prefer to keep it. However if you source your drinking water externally and use the aquaroll water for washing etc I don't see a problem.
40 litre second hand aquarolls are freely and cheaply available.
